I have registered as an iOS developer and paid the $99 yearly fee. Do I still have to pay the subscription price for Corona to submit my Corona apps to the App store?

Yes, you do have to pay the Corona yearly fee. Apple has there fee, and so does Ansca..They do offer generous discounts to educators and students though =)
Basically, when you pay for a subscription, you are paying Ansca for permission to use their product for commercial purposes.
Yea, I would also assume that you are paying for there servers and the upkeep of the build (which is probably a lot)

As Joe and Swello have said, yes, you still need to own Corona to use it to publish apps.
Corona is a third party SDK for easily building apps using Lua - it's entirely separate from Apple and Apple licenses.
